1. Read the following articles
Schaefer 2004, Pathway databases (review)
Karp 2001, Pathway databases: a case study in computational symbolic theories
Krieger 2004, MetaCyc
Kenehisa 2004, KEGG

2. Topics for class discussion

Sophia Jeng will give a presentation on these and other databases in class.

Discuss the issues raised by these papers, look at biopax.org as an attempt to integrate these databases

Lookup in Metacyc or KEGG the glycolysis pathway in Figure 8-4 of Lodish. Explore the resources available about this pathway. What is present? What would you like to see?

Concentrate on metabolic pathways in this class. We will discuss signalling pathways in a later class.
